These days, I'm sure it's just for the "old fashioned" or historic(?) look as this is an oil burning locomotive. When wood was used as fuel, I believe the large stacks were used as sparkcatchers, to reduce the flying embers and fire hazard, which would have been of critical importance when working in the woods and around lumber operations. It might also have been needed to get proper drafting on the fire.
